We took the train from Milan to Como, stayed in Como for a few days, then took the train from Como to Lugano. I know you can take a direct train from Milan to Lugano. The train was fast and easy. You can take a ferry from Lake Como to Mennaggio then a bus to Lugano but the train would be a much faster unless you want to see Mennaggio which is also beautiful.
